Primer Blast

Tool namePrimer Blast
URLhttp://www.ncbi.nlm.nih.gov/tools/primer-blast/
Important features1. Designs Junction primers and PCR primers. 2. Checks for primer pair specificity against the NCBI database. 3. Allows the user to check the specificity of primers against the non-targets from different organisms in a single run. 4. Allows the user to check for binding pattern between the primers and the template.

Features1. Option to amplify or not to amplify a splice variant present. 2. Also provides detailed information about the mis-priming primers and gives the size of the mis-primed product. 3. Allows the user to specify: the product size range, Tm, primer size, GC%, the number of consecutive Gs and Cs at the 3 prime end of both the left and right primer, maximum allowable length of a mononucleotide repeat, for example AAAAAA, self-complementary, 3 prime end complementary, the mask repeat library for making the repeat sequence, salt concentration etc. 4. Automatically retrieves the SNP information contained within an Entrez record (using an Entrez record as template input is required) and avoid choosing primers within the SNP regions.
